We use Bridgehead's Helpline

We use Bridgehead's Helpline software at work, but that may be overkill for your use--we typically enter over 1,000 incidents per day and have over 100 individual ticket queues. It is also network-intensive and requires a dedicated server.

We use Kaseya at work. I love it and it works qutie well. We only manage around 100 machines in the lab I used to work at and it was perfect for our use. It would work fine for bigger enviroments as well though.
