Emac Logic Board Swap from 1.25 to 1.0Gig

I have switched the logic boards and the Ram. It powers up fine but will not boot from the HardDrive or a utility CD. I can see both the HardDrive and the Utility CD booting with the option key. But will not boot. Any ideas on what I can Try

id try the standard stuff. re

id try the standard stuff. reset the nvram, reset the pram. cuda switch.

I should have mentioned that

I should have mentioned that I had already tried resetting those. Could it be an AT/100 or AT problem with the drives? are those compatatible?
