The mind boggles as to how that could happen..
first try resetting the PRAM (command-option-p-r at startup, three times),
then go into the displays control panel and reset the geometry to factory default,
then if that fails, make sure the cable from the top left hand side of the motherboard (with the emac face down, case off, bottom facing you) to the ivad box is plugged in the right way around..
How far did you tear it down? Did you remove the CRT tube from its bracketing? If you did maybe it was installed upside down during reassembly?
I've only taken an eMac apart once for a part-out so I'm not familliar with the position of the cabling and fly-back transformer cable. Most CRT cables would only route one way (depending on the engineering) so if something didn't line up or the cable suddenly seemed too short you'd know right away something was awry.
Hope that helps, I'd be willing to bet there'd be more feedback coming from others here.
